Auto-tracing your scanned templates may be one part of the issue as it certainly produces huge amounts of paths and anchor points in this case (based on the preview you posted).   If, for some reason, you can't take the scanned raster art as is, you may want to simplify the auto-traced cherry blossoms (Object menu > Path > Simplify). That may help a bit.   Another thing are your .pdf export settings. I've seen something similar in many different Illustrator versions, but not in terms of a time frame. Rather dependent on the length of the path one is drawing continuously. At some undefined point the tool (e.g. Brush tool, Pencil tool) stops drawing the path you are drawing abruptly.   Some other tools like the Knife tool seem to be affected as well by this issue.   Currently I do not know a workaround to prevent it. ...
